Unfortunately we have no control over the Softaculous installer. The only way to update Flarum at this time is via SSH+Composer.
If you have SSH+Composer access, you can follow our official upgrade guides and you will not need to do "Customizing Paths" again.
However if you do not have SSH access, the only way will be to install Flarum locally or in a different folder, and them copy all files to the hosting via FTP (while keeping the assets and storage folder that contain user data as well as config.php). In this case you will need to make sure your copy has "Customizing Paths" applied to it as well.
