Why are all the "Stickied/Pinned" posts showing in "latest discussions".

Latest discussions should only show latest discussions.
Imagine if Reddit showed all their pinned rules in the latest feed. It's not a pleasant user-experience?

How do I disable them showing in the latest feed?

It is by design. Stickies for Flarum have always been meant to be read first by new users. Stickies would sink to their regular place when completely read.

If you dislike this functionality perhaps you can replace it with this one: https://extiverse.com/extension/the-turk/flarum-stickiest
