HTML is generated by Javascript. That is the nature of a SPA (single page application), where the HTML boots up a Javascript application which then generates the remainder (in our case most) of the page.

As for CSS, the best way to implement CSS is to override anything you need from the admin area Appearance - Custom Styles option.

Lastly, for complete redesigns, one should implement changes as an extension. You can find the documentation related to this in our documentation at https://docs.flarum.org/extend.
